You can solve this a number of ways but the quick and easiest one is to fix the flash app to a fixed size. You can do this with hight and width attributes on your embed tag. Take a look at index-fixed.html for an example. If your layout needs to be forced to a square to look right then it sounds like you need to look at the styles section for formatting the buttons a little better.

40% of the monitors in my company are widescreen and growing and it's getting difficult to train the monkeys to open the Flash Panel with the icon on the desktop which sizes the IE window in a square resolution at 1024x768 when they put it on their shortcut bar and it opens wide screen and a call of "flash panel is broken half the text is missing"
